It really depends on your application and what you're trying to do. 
Myself, I much prefer Cyrus over either mbox or Maildir.

UW-IMAP supports 7th-edition mbox as well as many other different 
mailbox formats, although the preferred mailbox format is "mbx", 
which is a minor variation on 7-th edition mbox.

If you're going to look at Courier, then I'd encourage you to also 
look at Dovecot.  Courier-IMAP is kind of a bastardization, with the 
IMAP server portion ripped out of the main Courier mail system (which 
also included an MTA, LDA, and many other components).  Dovecot is a 
newer and I think better-maintained package than Courier-IMAP, but 
you should look at them both before you make your decision.
