You could try delatt, which can be found here:

It sounds like it may be what you're looking for.  If you run it on an mbox 
file, it will remove the attachments and put them wherever you'd like!  I've 
used it to strip PDFs off of some incoming messages and it works great!  (I 
think it actually alters the original mail file, if I remember correctly, so 
if you want the original messages you may want to do it on a copy of the 
file.)
